I suppose that this is an Apple problem, but I'll mention it just in case.

(I am using the latest available version of everything: Skim, Mac OS,...)

I connect a MacBook Pro to an external monitor, so that I can use Aquamacs on 
the MBP's screen and then view the resulting PDF with Skim on the external 
monitor.  I have it set up so that Skim monitors the PDF file and 
auto-refreshes.

In the Preference pane for displays, I can arrange the two displays in a 
variety of ways.  If the bottom of both displays are level (in the display 
preferences) then everything is fine.  If however (as seems closer to reality) 
I set the external monitor "higher" than the MBP, the following happens: even 
if the Skim window is maximised, when it refreshes, it resizes to the height of 
the MBP display.

I would be happy to document this further, if it would help, but I am not sure 
what to send you.
