First of all, this event is handled by Appl'es PDFKit, not by us, so the way it
behaves is 100% Apple's responsibility. If you think it is wrong, you should
tell Apple, not us (you should also see the same thing happening in Preview).
Apart from this, I am not sure if 3-vinger swipe should be interpreted as a
scroll, because it is a navigation action instead, and therefore should respect
"natural" scroll direction. Though this is really also Apple's call, not ours.
