Thanks for your quick answer! I looked at the Option variant, which is
"Zoom to Height". Interestingly, the margins at the top and bottom are very
small (like the 1-2% I was hoping for). Then I tried different pdf
documents: it turns out that one collection of pdf documents I have somehow
makes Skim leave a wide margin left and right. But others (probably most
out there) have only a small margin after using Zoom to Fit or
Automatically Resize.
That makes me think that there is something special in that collection of
pdfs. I could submit one to a developer if you were interested in looking
into it closer.
