I reported a similar problem to the below description a long time ago. I was told to update my OS which did not change the problem. I am running 10.11.6 (I am not allowed to upgrade further on my machine) and Skim 1.4.34 but the problem has existed on many versions of Skim.
On long documents, a white band appears across the entire width of the content part of the main window including the gray background if the magnification is such that the entire width is not used. The height of this band depends on the length of the document and the scrolled-to position within the document, and sometimes the magnification of the content. Sometimes the band will jump from the top of the window to the bottom, and back, during scrolling. On very long documents the band is so high that there is _no_ content displayed, with the band apparently taking up the whole window. The effect does not depend on the document, other than the document length.
