If you mean you changed the class of the contact list, that could indeed alter how JAWS handles it. If you're running the right version of the scripts, which is 653a for Skype 3.8, 41a for Skype 4.1, and 41a or 40c for Skype 4.0, you should not need to reclass any Skype window.
