I tried to get MSAA alerts into Skype, but they did not work well enough for some reason and there was not enough time to work out the problems before release.
As for the hot key problems, make sure the key whose checkbox won't check does not contain the Windows key and does have something in the Edit box for the key name. Avoid tabbing out of that Edit box while creating a key, because doing so will blank out the box before moving to the OK button. Skype is aware of that bug and I'm sure they will fix it. For now though, after you type the key you want, use the JAWS cursor to click OK.
