Hi! Did you go into the Skype options and uncheck "Start Skype when Windows starts"? Although I'm no longer a JAWS user, I have read on this list in the past that, if you start Skype when Windows starts, Skype might start before JAWS, and for this reason Skype might not detect JAWS even if Skype is set to Screenreader Mode. So it's better to start Skype yourself after the computer has completely started, rather than starting Skype at the same time as Windows itself. If you have unchecked "Start Skype when Windows starts" and it has not solved your problem, then I don't know what else to suggest.
