changing privileges set in Domain.xml lost after restart

I'm able to change the ACL to the /files collection from a client for 
example.
But when I restart the server, the permissions are reset to the ones 
defined in Domain.xml.
It seems that all default objects are recreated from Domain.xml on 
server startup.
Shouldn't initialization occur only once only when the repository is empty?

I'm using version 2.0.
