I'm guessing that you are setting up a clean system using Linux. If this is the
case and the two drives are configured as master and slave (IDE) there are
virtually no issues. Just fdisk them both and set it up as if it was one large
drive. I have a similar system  and have the slave drive mounted as /usr
whereas the master as three primary partitions  /    swap   /home.  Others will
prefer other divisions.  Give it a go and have some fun.
