why would you not want procmail to do it?

i haven't used gnus for many years, but i assume it wouldn't be too
hard to make it do it, if it didn't already.

wanderlust (which borrows many ideas from gnus) can "refile" a bunch
of messages based on some rules you setup, which sounds like what
you're talking about.

in mutt you can fiddle with the "save-hook" option to achieve similar
effects.
