Hmm, I would have thought that:

        mkinitrd --with=scsi_mod --with=aic7xxx --with=sd_mod --with=xor --with=raid5 
initrd.img 2.4.19-16mdksmp

would have generated the same as what my hacked version had done, but it 
appears that although it loads the raid modules it doesn't add the:

        raidautorun /safedev/md0

Now whether or not that's your problem I'm not certain..

You need to make sure that your options are in the correct order. The reason I 
hacked the script was that by faking the autodetection I was knew it would do 
things in (hopefully) the right order.
