I had a similar problem with Debian and my box the problem was when
ever there was high disk utilisation, or running and access multiple
windows and compiling the system, even xmms would lag on both
environments the console and Xwindows. I upgraded the kernel from 2.4.18
to vanilla  2.4.20, then I patched 2.4.20. Still no resolve.
I know most will consider this sacrilegious I grabed the source for
mandrake 2.4.21 kernel and what do you know I have no issue with
lagging. I can now run any application an experience no lag
if you want to know what kind of system I have it;s
an athlon 1200+ 128 meg of RAM 40 Gig hdd Geforce MX400
