I found shifting gigabytes of NTFS data on a linux box about the same speed as ext3 data i.e. a few minutes for 5 gig. So I wouln't expect 50 gig to take more than 15 mins. The partitions were on separate drives.

I have copied about 20gb of data in a very short time - I don't think it suffers from any glaring slowness. Perhaps you could try iostat? it should show you the throughput - might be some sort of bottleneck there
