I have a number of uncontrolled programs (scripts) at work. I simply created a directory for them in cvs and checked them out. Every so often I commit the changes that these people do so that we actually have a track on what they are doing. Sounds like this might fit the bill for you. cvs is very common and easy to sell as 'best practice' to a boss that wants to see market penetration and the ability to 'sell up' to his management.
