I Know there was a separate plugin available for squirrelmail which gave
message flagging features. I last dealt with it in ~ 2003 / 04 , but
then it was new and buggy, not sure of status now. 

A quick search on my debian box, leads me to believe it is not part of
the default set.. (yet) on debian sarge at least.
