One thing, the default colours in mgdiff are truely horrid.
I fix this in my .Xdefaults file using:
mgdiff.Geometry: 950x600+20+20
mgdiff.*Background: darkgray
mgdiff.*text.Background: lightgray
mgdiff.*.SameBackground: lightgray
mgdiff*DiffArgs: -b
