Yeah, poor / too long / wrong spec cables are definitely
something to looks for.

One of the first things I look for is matching
duplex{ity,ness?}.

Your linux side says 1000 full duplex, but what
does the switch say?  Sometimes you can't tell,
sometimes you might get a visible (LED) indicator
of speed but not duplexity.  

Do netstat -i and look for non-zero error counts.

One other thing, is that gbit networks can take
a bit of CPU.

But frankly the speed and consistency of your
throughput indicates neither duplex problems
or cpu problems, to me it just looks like
the switch thinks the link is 100Mbit, not 1000.
