Do you have: JobAcctGatherType=jobacct_gather/linux or: JobAcctGatherType=jobacct_gather/cgroup If the former, try the latter and see if it helps get better numbers (we went to the former after suggestions from SchedMD but from highly unreliable memory had to revert due to similar issues to those you are seeing).
