Mark, Check the log for each zone to see if there's any reason why booting them is failing. The logs are /var/log/zone_bh.<zone_uuid>
In general, though, you usually have to end up rebooting to clear them, so getting into this state at boot time means that you're going to have to figure out why things aren't booting right in the first place. What platform image are you running (uname -v)?
