Well, in each of the plots you show, right before the "holes" there is a great increase in the smoke [latency] of the connection. Is there some chance you're loosing your connection upstream and thus the "holes" are really losses in your upstream? [A loss that impacts all the targets at the same time - thus a problem in *your* connection, rather than the targets'.] 

One other case that I had was when a target would go down for long periods of time, something in SP would eventually hang and it would stop processing data and all my pargets would go "blank." I never did figure out what was wrong - as I changed the SP master around and the problem vanished. But your situation doesn't appear the same - unless you restarted SP and that starts the graphing/logging again. [But even that wouldn't explain the clear connection problem all the targets show immediately before your "holes."

I have "holes" in my smoke ping graphs, and no clue how I'd go about troubleshooting them:

I'm running smoke ping 2.6.8 on a raspberry pi model b, using Raspbian OS (basically, Debian optimized for Raspberry Pi).
