I had this on my G5 imac. in the end i reinstalled the system 
and that worked so it may well be software.

try the usual - diskwarrior, disk utility.. escalating up to a 
clean install. Off you go..:-)

oh, and look in the Console. might say what is doing it. maybe 
Mail could do with rebuilding mailboxes as well if that's being troublesome.
