Hi Gilly, I used to have the same problem until I discovered the 'Unread' folder on the iPhone and iPad versions of Mail.
In the Mailboxes view (on the left) tap on edit at the top and then tick the 'Unread' option and then 'Done', it will appear at the bottom of your folder/email account list. Unfortunately, as far as I can see, this doesn't work in OS X Mail.
