Hi Simon Flagged messages on the iPhone are usually dependent on how many emails the iPhone is set to store. The email has to be stored anyway on the phone's inbox (or other mailbox) to show up in the flagged mailbox as it doesn't actually contain anything, just shows flagged emails stored across other mailboxes.
Try putting me in your contacts on gmail, then the emails won't be set as junk. Also, you might be looking at the Junk Mail mailbox that's set by Gmail but not Apple Mail, so Apple Mail just thinks it's a regular ol' mailbox that happens to be called "Junk Mail". Try selecting the [Gmail] > Junk Mail mailbox, then go to the Mailbox menu > Use this Mailbox for > Junk Mailbox. That will tell Apple Mail that Gmail's Junk Mail mailbox is actually "the" Junk Mail mailbox too.
