The applications will be migrated from your time machine backup/previous mac
via the migration assistant.
If you don't want to erase then maybe diskwarrior will be able to repair the
drive if disk utility can't.

You'd
need to erase the hard drive, reinstall os x the use the
migration assistant. You can do the first two steps the
recovery partition, cmd+R when booting up.
