The biggest problem I’d heard about (and come across) in El Capitan was its USB audio bug – it simply wouldn’t “see" USB audio interfaces. The bug was fixed pretty quickly though in the first update. Even Avid, who are usually very careful/slow in giving an OS updates their blessing for Pro Tools have given El Capitan the thumbs up.
