Is Apple Mail the only device you're reading those emails on or have you read 
them first on another device? Apple Mail's rules are only applied to new unread 
messages.

Try setting up the filters on gmail.com, then they'll be applied before they 
reach your Mac. The only downside is that you won't see them on your 
iPhone/iPad as those devices only check the inbox automatically. To check 
another mailbox you tap on it and wait for it to sync.
