Gilly, The same keeps happening to me, I've found that Gmail, bless it, decides that your Inbox isn't the place to put certain emails so it picks one of your email folders it thinks fits the bill of that email and puts it in there. I now have to also look in my various Folders to check for new emails. You can start adding labels to emails which helps.
