We also had problems booting OpenBSD(4.4) on 5501's although I believe the problem applied to any OS's. The problem was with the CF card model not being properly detected by the soekris box. After spending some time trying things like different bios versions without any result we followed the "official" recommendation and used Sandisk CF cards (Sandisk Extreme III 4/8GB) and had no problems since.
To confirm that this is the problem you can unplug the soekris box from power and then leave like that for a couple of hours, OpenBSD should boot fine the next time you power it up.
