1. In which case you want to store or let run the net6501-70? 
In the normal standard case or the new 19" 1U rack mount case?
If you take the standard case, what you are planning to insert? 
I mean a mSATA, Ubiquiti SR71-E, Intel PCIe 1 GB NIC, active telephone voip
card, active fax cards, perhaps an external usb 3g / umts modem and a 2.5" SSD?
More devices = more heat, then perhaps the 19" rack mount variant is better than
the standard case, but if you not plan to install so many devices use the
standard case.
But this questions only you are able to answer and not Soren or someone on the
list.

2. A very good question! What kind of OS you are planning to install?
If you get one of this boards (net6501-70) you will try out perhaps the Debian
Linux, since 2009 the Debian Linux core (Lenny) is able to handle this speed
stepping with several Intel atom cpu´s.
As example N270, 330, single core, dual core, dual core with
HT................................
Or perhaps search in a Debian Linux forum for an answer or better tell us what
kind of OS you want to install. 
Is the OS you are planning to install able to use the speed stepping?
