I wrote an update command which gets triggered on end scene open, or end file import.
In essence the command scans the scene for custom properties and compares a 'version' parameter in the property with the version of the plugin installed in the user's workgroup(s). If the version of the property in the scene is older than the installed version, then the property is replaced with the latest version while copying parameter values across to the new property. The caveat is the case where the custom property resides in a referenced model and therefore cannot be replaced due to read-only permissions. You'll need to add code to handle that case either by loading the model locally and updating it, or ignoring the problem but warning the user. I would also strongly suggest storing any data dependencies outside of the custom property (eg: URLs to help documentation, SQL query commands used in PPGLayout, etc...). This will avoid having to revisit each and every scene to update them when a change is made.
