This is the suggested workflow with the Species Rig + CrowdFX. Bake the deformer's animation to actions while still having the controls layer on the rig to build up the library to use in CrowdFX. Once its done, strip out the control layer and feed that in as the actor in CrowdFX. This gets rid of the extra stuff not needed in the system. You should also look at using a low res mesh as well if you're not using the low res mesh coming from Species.
