There should be no problem with text files of 200K or more. You just need to make sure you use the GPL version of SJ and not the GLPL version. And you need to make sure you configure it to use the Gnu diff algorithm class.
You do this by modifying the conf.xml file (on the server esp. but also on the client if you want to visually diff a big text file).
