if /var/lib/jabberd/ is where we store the authdb files, then deleting them as part of an upgrade should work fine. We today remove them I think on rpm upgrade and within the init scripts. This was implemented a few years ago while trying to resolve multiple corruption issues and that doing this hurt nothing, but would resolve issues where the db files got messed up for reasons unknown. I don't think the corruption happens anymore, if it does, no one seems to notice/complain anyhow.
