Can scratch this. I just reverted to a snapshot and used diff manually. I would still be interested if there is a way rpmconf is supposed to be used to merge the files though I dont see how from the man page. The NOC file was effectively no different. cobbler settings though was quite a bit changed.

There were differences in the NOCPulse.ini and /etc/cobbler/settings files.

Running rpmconf -a again produces no output and I saw neither before nor
after running this command an rpmnew or rpmsave file for either of those
listed above.

Is there a way to get back to the state where I can see the difference
so I can manually copy each line over? Also is there way to make use of
this diff file other than a copy/paste, scroll, copy/paste, etc?
