To prevent using twice the disk space you can hardlink the different copies of the same file. RedHat (also in CentOS repos) provides an rpm called "hardlink" that does just that: compare the content of the folders you list, and hardlink any occurrences of the same file together. That way you can save quite a bit of space.

I and a few other people on this list use this without any problems.
