The old behavior was to do it as they were downloaded but it was a lot slower than doing the update to the channel as a bulk operation. In addition if you accidentally sync the wrong repo to a channel and realize it before it completes than you can abort it without having to do a massive cleanup of the channel so its a good change all around.
That said you aren't the first person to be confused so you are right there probably should be a note in the documentation.

The sync appears to be running, however when I list packages on the Spacewalk web page it displays all of the packages under “Packages in no channels” and not in the new channel I created. I want to set up many channels and sync each source url into those channels.
