Something similar happened to me when using sa-learn. The problem was i was running sa-learn over an mbox-format file and didn't pass sa-learn the --mbox switch, so it was just treating the entire file as one big huge email. Also, make sure you run it over a mailbox that has all the really huuuge emails removed (both spam and ham).
