The --lint -D test won't tell anyone much about your problem it simply
shows whether your rules are syntactically correct. Having said that
the BAYES_99 trigger may indicate that your bayes database is bad
and flagging ham as spam. (mine give BAYES_80 for a --lint).

You should pipe a valid ham message into spamassassin and see what
the result is:-

spamassassin -D -t < ham.txt

If you get BAYES_99 on your ham message then your bayes database
should be deleted and you should retrain it with valid spam and ham so
it doesn't hit on real messages - you can always turn off bayes in your
local.cf (use_bayes 0) and see whether this stops your valid mail from
being flagged as spam.
