Eh, amavis does not give different scores than spamassassin. Did you reinstall spamassassin ?

I have been running spamassassin for about 8 months. Works
great, had it tweaked perfect.

Which files did you tweak? files in /usr/share/spamassassin (bad) or /etc/mail/spamassassin (good) ? Did you verify that your tweaks are still there ?

Does anyone know why this would happen? Is amavis maybe
ignoring some custom rules or scoring?

amavis uses score 6.3 as mimimum score for spam (sa_kill_level_deflt in amavisd.conf) while spamassassin uses a score of 5.0. This implies different behaviour but not lower scoring.
