Please keep in mind that Spanning Sync 3.0 is in beta, so you'll see occasional hiccups like this if you decide to help test it. Yesterday we made a change that prevented empty nicknames from being created in Address Book, which probably caused the behavior you're seeing.
You might try the Contacts Cleaner tool in Spanning Tools for Mac (http://spanningtools.com/mac) to help clean up the dupes.
