Another solution is to use quotes around any filepath with spaces:

trapper --mzXML "C:\Data\David Weis LOCAL\method dev-ms-undeut peptides 
01-DDW-24 june 2009.d" "C:\Data\David Weis LOCAL\method dev-ms-undeut peptides 
01-DDW-24 june 2009.mzXML"
