I installed TPP 4.3.1 on a RHEL 5.3 linux system. When I click on a
protein name in the pepXML viewer, the COMET Sequence View page opens
up correctly. However, in the Protein Prophet protXML viewer, after
clicking on a peptide sequeunce, when I click on the protein name, I
get this message from the new window that opens:

Error - no database file specified.

The link it tried to open was:
http://192.168.117.132/tpp/cgi-bin/comet-fastadb.cgi?Db=&Pep=CCAADDKEACFAVEGPK&MassType=1&sample_enzyme=trypsin&min_ntt=0

As you can see the field after Db= is blank.

For comparison, with the pepXML veiwer when clicking on protein name,
the COMET Sequence page does have the database name in the address
field, for example:

http://192.168.117.132/tpp/cgi-bin/comet-fastadb.cgi?Ref=gi|1351907|sp|P02769|ALBU_BOVIN&Db=/home/sorcerer/fasta/swissprot.fasta&Pep=CCAADDKEACFAVEGPK&MassType=1&sample_enzyme=trypsin&min_ntt=0

I took these example from the same TPP analysis.

Thanks for any help,
Pat
