Hi Magnus,

It's your lucky day! I committed "idconvert" to pwiz last week and it's ready for testing. ;) It supports pepXML <-> mzIdentML only at the moment, but more formats can be added later (X! BioML, Mascot DAT, SRF, OUT, SQT) as soon as somebody gets the time to do them. It is the only pepXML <-> mzIdentML converter I know of (it replaces an earlier pep2mzid pwiz converter that was unidirectional).

pepXML -> mzIdentML currently only handles the msms_run_summary element (all the search parameters and PSMs).

mzIdentML -> pepXML obviously is very lossy: no protein detection protocol, no
database sequences, etc.

Dear Folks,

Does anyone know if there is already a pepXML to/from mzIdent(ML)
converter out there (possibly requiring additional input)?

All the best,
