Hi Lindsay, development on massWolf has stopped. I think you would be far better off using the 'msconvert' tool from ProteoWizard (also bundled with the TPP, although not quite the latest version). I don't know how msconvert will handle your case, but msconvert does have the potential for writing out multiple files for multiple runs; it definitely can do this for wiff files that contain multiple runs. However, if you have problems with the conversion to mzXML or mzML, you might be able to get more help with msconvert. Also, mzML supports chromatograms, which might be most appropriate for QQQ instruments. Although I don't know if XCMS can handle chromatograms in mzML format.
