Thanks for the quick reply, David. I did run RefreshParser with an unpacked 
database https://www.dropbox.com/s/uahmkoddorj1801/ipi.HUMAN.v3.87.fasta 
and generated a new pep.xml 
https://www.dropbox.com/s/yq34dnmqz9p163s/interact2.pep.xml There are now 
plenty of 2+ to 5+ spectra recognized.

But ProteinProphet now terminates with return code 65280. Can you reproduce 
the error with my pep.xml and fasta?
