Hi there! Windows version 4.7.0 of the TPP package has this nice 'Do not merge into single analysis file (process each input file independently)' checkbox in the Output File and Filter Options of the Analyze Peptides pane. Quite handy if you want to produce per-run interact*.pep.xmls and -prot.xmls as input e.g. for spectral counting by Abacus. However, the interact.pep.xmls are only created temporarily and deleted after the prophet(s) finished on the last input file. This happens regardless of running or not runninp the protein prophet on top. The prot.xml files are not deleted. Also the other output files remain, all but the most important one.
The interact*.pep.xml files are NOT deleted after running PeptideProphet on the input search results individually. Weird? Yes! Any way to fix this in order to efficiently process many runs independently for single-run based spectral counting etc.?
