This indicates that Decoy estimated Error Rate is 0, at all PeptideProphet probabilities greater than 0, given the Decoys you are using. Are you giving Decoy tags to PeptideProphet when you run it? If PeptideProphet knows an ID is a Decoy it will give it a probability of 0 (unless you specify the advanced -Od flag which allows reporting of known Decoy probabilities) and you will not be able to use the Decoys a second time like you are trying here. Either try the -Od flag or separate your Decoys in to two independent sets of which only one will be known Decoys. The Decoy Database tool in the TPP will do this for you.
