I analyzed a pep.xml file with TPP 4.7.0 that was previously analyzed with
TPP4.6.x and found this "interesting" difference in the values ASAPRatio is
using for the quant_label_masses. Note that the analysis done with 4.7.0
the light n-terminal modification is the mass of a proton not the mass of
the light label I entered. The correct values are shown for the 4.6.x
analysis.

(4.7.0)
<analysis_timestamp analysis="asapratio" time="2014-07-07T10:27:59" id="1">
<asapratio_timestamp
quant_label_masses="K[170.142,176.180]n[1.008,49.092]"/>
</analysis_timestamp>

(4.6.x)
<analysis_timestamp analysis="asapratio" time="2013-01-02T16:26:33" id="1">
<asapratio_timestamp
quant_label_masses="K[170.142,176.217]n[43.055,49.092]"/>
</analysis_timestamp>

Before posting this I upgraded from TPP 4.7.0 to 4.7.1 and the problem is
now fixed. The correct quant_label_masses are being used and I get the
proper massdiffs for calculating the peak areas for the light and heavy
pairs.

Cheers,
Brian
