Does it have to be out of Petunia? We convert files of similar sizes out of 
commandline with msconvert. Try this:

for %f in (*.raw) do msconvert  %f --mzXML

You maybe want to do centroiding already at this step, this will greatly 
reduce the size of your mzXML files. Try:
for %f in (*.raw) do msconvert  %f --mzXML --filter "peakPicking true 
[1,2]"
