I'm using a windows install of TPP, and I'm trying to convert a 250MB 
mascot.dat file to pepxml. It works in a reasonable amount of time if I 
enable the option 'Use short protein id as per Mascot result (instead of 
full protein ids in fasta file)' however if I do tick it, it seems to take 
much, much longer. This is the log:

It has been going for a few days - is it normal for it to take so long? Is 
there any way to speed it up? 

I imagine the main factor causing it to go slowly is that it's pulling 
details from the huge nr database, which I have in in fasta format. Does 
mascot support any kind of indexed files for the databse input file, and 
would they be faster?
